Six months have passed since the liberation of Aether. Samus Aran has continued her life as a bounty hunter, assisting the Galactic Federation in times of crisis. Since defeating her twisted alto-ego Dark Samus on the corrupt world of Dark Aether, neither the nemesis nor the Space Pirates have shown their hand on the galactic front.
Despite the enormous danger posed by the radioactive mutagen known as Phazon, the Galactic Federation has begun incorporating Phazon into infantry weaponry, confident they'll master the substance and take the fight back to the Pirates and their ceaseless efforts to dominate the galaxy.
Not ones to allow the loss of entire Metroid and Phazon operations slow them down, the Pirates have begun the initial stages of their latest daring strike. Assaulting a Federation cruiser and stealing the ship's sophisticated biological artificial intelligence - an Aurora Unit - the Pirates seek to disrupt the Federation's entire network of Auroras with a malicious computer virus.
Amid the confusion, Samus links up with a Federation fleet in orbit above Norion on the edge of Federation space. Joined by three other famed hunters - Rundas, Ghor and Gandrayda - the four learn of the current state of affairs: the Pirates have acquired gigantic artificial creatures known as Leviathans and are attempting to hurl them through space toward as many populated planets as possible.
Each Leviathan contained a sentient Phazon-core, and once buried in the crust of a planet the world would soon suffer a fate similar to the Phazon corruption of Tallon IV.
With Aether's nearly-drained supply of Phazon under Federation control, the Pirates must have discovered a new source to mine. Samus and the Federation quickly discover the Pirate's new trump card - Dark Samus has returned and appears to have formed an alliance with them.
With multiple worlds under threat and Phazon corruption spreading uncontrollably, Samus must not only save the day and thwart the Pirate's plans again but also discover the very origin of Phazon and a way to eliminate her dark nemesis for good.
